Use RMSF to ask where motion varies
Relate fluctuation measurements to selections, fitting, residue mapping, and the analyzed interval.
Fluctuation is a local measurement
The GROMACS RMSF tool calculates positional fluctuations and can report results by atom or residue. Its fitting and selection options matter to the calculation. A fluctuation profile describes motion under the chosen analysis settings; it does not, on its own, explain biological function or establish that a binding interaction is favorable. [1]
Keep mapping and preprocessing clear
Record the atom selection, fitting choice, time interval, and periodic boundary processing. Preserve the relationship between output positions and the residues displayed in a figure. Check how missing residues, separate chains, or edited inputs affect that mapping. A residue index in an exported table should not become detached from the structure that gives it meaning.
Compare regions in the profile with structural context. Inspect whether a flexible region is a terminus, loop, interface, or part of the specific question being investigated. When comparing runs, use equivalent selections and intervals where appropriate. Document any difference that prevents a direct comparison.
Connect the profile to follow up inspection
Choose representative frames or complementary analyses that can help explain a feature in the plot. Keep interpretations conditional on the system and sampling used. Do not turn a low fluctuation region into a general claim of stability or a high fluctuation region into a claim of dysfunction without additional evidence. A useful report connects the numbers, the mapping, and the structures so the reader can inspect the reasoning rather than accepting the color scale as the conclusion.
