Make a docking run repeatable before scaling it

Keep search settings, inputs, software versions, and seeds with every docking result.

Reproducibility has several inputs

AutoDock Vina documentation discusses reproducibility and the role of a random seed. A repeated run must also preserve the molecular inputs and configuration that define the search. Recording a seed alone cannot recover a calculation when the receptor preparation, ligand state, box, or software environment has changed. [1]

Create a run manifest

Give each calculation a stable identifier and link it to the prepared receptor, ligand, and configuration. Include the software version and search settings. Keep the manifest with the output rather than relying on a temporary terminal session. If the workflow generates variants, record which input variant produced each result.

Before a large screen, rerun a small subset from the saved manifest. Check that outputs can be traced back to their inputs and that failures are reported explicitly. Inspect whether the parser handles incomplete or missing result files. This suggested check evaluates the automation as well as the docking tool.

Interpret a ranking within its setup

Retain pose data alongside the summarized score so the result can be inspected. Comparisons need a consistent setup and a reason why the score is appropriate to the question. Document any changes to preparation or scoring instead of combining incompatible results in one unexplained ranking. The useful outcome of automation is a reproducible collection of calculations and reviewable outputs, not a claim that the highest ranked compound has been experimentally validated.
