Keep molecular simulation settings with the system

A molecular dynamics setup should preserve its topology, parameters, structure, and execution record.

Settings describe the calculation

GROMACS uses molecular dynamics parameter options to configure important aspects of a run, including integration and output choices. The parameter file belongs to a larger system definition that also includes the molecular representation and topology. Keeping only a trajectory without the corresponding setup makes later interpretation and reproduction difficult. The manual is the primary reference for what the options mean. [1]

Create a run record before execution

Give the system a stable identifier and keep its prepared structure, topology, parameters, and software version together. Distinguish preparation, equilibration, and production stages in the folder structure or workflow record. Record which inputs each stage consumes and which outputs the next stage requires. Check that the planned outputs support the analysis question before the run begins.

Our suggested review includes input consistency, the reason for parameter choices, the expected duration, resource requirements, and checkpoints for inspecting the run. Save the actual configuration used rather than a template that may later change. Avoid selecting parameters only because they appear in another project without checking whether the assumptions apply to this system.

Review output before interpreting a trajectory

Inspect the available run information and planned analysis quantities after execution. Separate a completed job from an adequately assessed simulation. If the setup changes, retain a new identifier and a note explaining why. An automated workflow should make these stages and decisions easier to trace. It should not hide the system definition behind a single run button or imply that every successful process has produced a reliable scientific conclusion.
